Do not know this tractor but some quick thoughts:
Are you seated on it when you are doing this? Safety switch probably requires that.
Have you looked for blown fuse?

Is this an electric clutch? Is so do you have any way to test to see if current is getting to the clutch? Realize you know to test that only with engine off.

I have a Cub Cadet 5234D. After each use, I use my blower to clean the machine. Periodically, I have a similar problem. After starting the tractor, everything seems normal except that the battery light remains on, and the PTO will not engage after pressing the PTO ignition button.
My solution works every time.
1. Disconnect the negative battery terminal.
2. Wait 30 seconds. I take this time to clean the terminals and the top of the battery.
3. Re-install the battery terminal.
4. Start my machine.
5. Everything works as if it were new.
The above works for me. I hope it works for you. ....
